That fuselink is part of the constant hot circuit and not part of the exciting voltage circuit. The #3 wire of the regulator plug is part of the reference circuiting so that the alternator can regulate how much voltage it puts out at varying RPM's of the motor.
On all the schematics I have seen, there doesn't appear to be a fusible link on that part of the alternator wiring. There are two fusible links from the alternator to the battery, but does not appear to be any on the regulator side back to the instrument cluster.

Talked to a Ford Service tech and he wasn't super helpful other then he wanted me to bring the truck in so he could run diagnostics on it and charge me over a $100 just for that.

Update to the issue. Okay had the batteries on the charger to charge back up this week. They tested good, which I am not suprised considering they are only about 10 days old.
Cleaned the holy hell out of my battery clamps, terminals, alternator connector ring. Brushed them all up nice...
Thank you for that correction, do you have any thoughts on the REAL issue of my original post or just wanted to make sure I realized I stated the warranty coverage wrong for the alternator?

The issue doesn't appear to be anything to do with the starter as the batteries die when it is running (alternator not charging) and then the batteries are so low that it can't do anything but click-click-click-click when I attempt to start it.
