KYBs will be better than stock shocks. Bilstein's are even better but they cost a lot. I am guessing you don't like spending money on your truck, so go with KYBs.

Any Ford 4 X 4 can have the Death Wobble. It is an alignment (mis-alignment) thing. Worn parts can contribute.

You will be OK, but carry an extra fuel filter. Bio cleans out you r fuel system. It should not be too big of a problem as your truck is not too old.

Surging is what we call this. You are running 15 W40 oil I woud bet. Switch to 5 W40 oil and the surging will stop. You can run 5 W40 oil all year long without a problem. Happy Thanksgiving!

The glow plug should read about 1 ohm on the tip to ground. The wires should not have any resistance and should read 0 ohms.

Rear U-joint?

No problem, just faster tire wear.

Typical 4wd tire wear. These front axels have a "lot" of tilt out, that is the tires are farther from center at the top than the bottom. This causes this tire wear.

Torque Converter bolts were not tightened last time. Be sure to torque them the spec. I don't know the torque spec.

I used Rotella 15-40in my truck. Worked great, once it was warmed up. I had the romps with this oil. Switched to 5-40 and never had a problem.

Your engine needs to turn over at 500 rpms, at least, for the FICM to fire the injectors. Less than that it will not start. Yes, check your batteries. 5 years old is usually the end of a battery in a diesel.
