On a 1999 F250 are the factory speakers run parallel or series?

They would be run parallel if you are attaching two speakers to one wire pair.

Neither. All four corners have their own wire. If your going aftermarket you can do series, parallel or a combination of both depending on your gear and how you want to load the amp.
