Early 99 turbos and 99.5 turbos are two different animals and are not interchangeable. The pedestal mount is different, the up-pipes are different and the "Y" shaped intake manifold is different.

Just for the larger diameter of the compressor and the intake manifold and it's ability to move more air, I'd say the 99.5 is a bit better. There are definately more aftermarket replacement turbo options out there for 99.5. The only "drop-in" early 99 aftermarket turbo replacement I'm aware of is the Dominator 66 from Bean's Diesel. If you want to put a 99.5 turbo into a early 99, you'll have to change out all the other associated parts too. Dieselsite used to have a "kit" that had all those parts, but IIRC it was something like $800 to $1000 depending if you wanted a pedestal with a EBPV or not.

Now don't start thinking an early 99 is some sort of underperforming, second class citizen. It ain't. There are plenty of them around that will keep up or even surpass the newer versions. Not that I'd know anything about that. :innocent

That sounds like a good start. But make sure you put in some gauges before you start tinkering around with tuners and such. An EGT gauge is the minimum, boost & tranny temp are the other most popular ones.

I'd stay away from K&N filters. An open element style like a Tymar is popular. But if you are going to be doing summertime towing, I have to recommend a closed/fresh air unit like the Ford AIS with a foam fender sleeve. My experience with both styles is that things like to run a bit cooler in hot weather with an air intake that draws fresh air from the grille. It seemed that an open element that draws in warm/hot air under the hood caused things to run a tad hotter.

Also, a 5" exhaust is a bit of pointless overkill. 4" exhaust from turbo to tip will make no difference compared to a 5". A 4" system is bound to be cheaper than a 5". The only time a 5" system would make any sense would be a crazy high horsepower engine that's used for truck pulls or on the strip.
