Question Clutch Pedal issue

I have a 2000 7.3 liter.

the other day my clutch pedal went to the floor, the cause was a broken retainer clip that holds the push rod to the pedal arm. I replaced the clip and the clutch went back up but now the pedal is a good 6" higher than it used to be. It is clearly looser at the top and when all the way up, the push rod almost comes all the way out of the master cyliner collar.

Im afraid to drive it because all the pedal has to do is come out another 1/4" and the push rod will fall down and no longer engage the clutch.

Does anyone have any input as to why the clutch is now coming up so high and allowing this to happen.
I also noticed that all of a sudden I cant put the windows up immediately after taking the key out of the ignition. I was able to do this up to yesterday when the clutch pedal fell to the floor. I dont see how the two can be connected though.
