I know exactly what you mean when the turbo surges. when pulling a hill and at a low rpm (1400-1800) and a lot of throttle the turbo will start to surge but i have a standard trans so I select a lower gear and it goes away simply cause the higher rpms dissipate the excessive air volume created by the turbo and the excessive heat expantion that is relative to the aftermarket chip/program.

If i am just cruisin along in a high hp setting and lay into it, it'll do the chug chug chug also, but it go away after a couple of seconds, from what i gather i am guesing that is the surge. Actually the truck did it a little between shifts when it was stock, not much but i picked up on it and i did not notice it till i opened up the intake
