The stock intake has been shown to be good to very high power levels (higher than what you are pulling) but with superior filtering. I'd stick with stock on the intake, you can spend your money better somewhere else.

These are pretty complicated engines, you make an educated guess what the problem is - most times you get it right, sometimes you f*%k it up. None of us have ever got it right the first time all the time. I'd hate to be the guy...
Boost is good, but the temp gauges are really just temperature range HI MEd LOW indicators - not good. Fuel pressure, EGT, volts most important add ons IMO
Are you talking about the EGR valve or the EGR cooler? You can do preventative maintenance once a year by pulling the valve and cleaning it so it doesn't coke up too much (I replace the O rings when I do this). The OE cooler will eventually fail, and I think the Bulletproof diesel EGR cooler...

2623 relates to the ICP. Probable causes are open circuit, or a short to ground, or a stuck icp. You might want to remove your chip and start from scratch - see if that helps.
