Ive done both sides on mine twice now. I never had too much trouble getting the studs out. Just whacked the bearing in the vice, and then double nut the studs and out they come.

I'm also suspicious the the trac bar alignment in the last photo. That looks way out compared to the drag link. If the angles don't line up, you will get wobble to a certain extent

Sounds like your transfer case had not shifted completely back into 4hi. Sometimes the gears line up just right that the transfercase can't engage properly until one of the gears moves in relation to the other.
What all can you do with it besides the normal scaning? I know it can do the buzz test/cylinder contribution tests. Can you change settings (EG tire sizes, and axle ratios) in the ECM with it?
Ford did downrate early 99 up to 2001 PSDs that came with slushboxes. I was under the impression that 235hp was the automatic hp rating, while 250/275 depending on the truck was for the 6 speeds.
After 2001 they were rated the same whether auto or manual
